Plex Transcoder triggering alot of CPU power and buffering video

Linux Distro: Ubuntu Server 14.04 LTS (headless)
CPU: Xeon E3-1240v3
MEM: 16GB ECC @ 1600MHz
Storage: Raid 5 (3x 4TB WD Reds)
Plex Server Version: 1.1.4.2757

## Current Transcoder settings
Segmented Timeout: 20 Sec
Default Duration: 2 Min
Default throttle buffer: 60 Sec
Background x264 preset: Ultra Fast
Prioritize Streaming Transcodes: Enabled

I have done some digging here in the past in trying to figure out why the Plex transcoder eats up about 6 cores of the processing power of my box.

There was an old thread I found that theoretically one transcode process should be supported by a CPU with a CPU benchmark value of ~2,000 - ~2,500. I may be getting this info wrong or that a single video stream is taking multiple transcoding processes. My main question is that it seems that my box is unable to handle the Plex transcoder.

Most of my media is 720p @ ~1,000 KBps bitrate
the stream is only on my internal network to a Chromecast attached to my TV.

I have noticed that the chromecast like H264 video codecs and either MPEG,HVEC triggers the transcoder to fire for the chromecast to playback the video.

I could manually transcode all of my media to H264 but with as much media i have that will be a long process to go through all of it to see what is and is not H264.

As far as other services this box is running, very little, Samba and Transmission, which are sleeping majority of the day. Also i am running MDADM software raid on my disks. In the past week i moved my domain LAMP stack onto a different server to lighten the load of my media server

Any advice, any tests or plugins to help with this issue.
