Plex Media Server showing duplicated tracks with an MKV file

I have a movie I remuxed to MKV with 2 audio tracks and a subtitle track. VLC detects the tracks properly, but Plex Media Server does not. Plex shows a duplicate of each track ( e.g. http://imgur.com/fJdhQBQ ). When comparing to another movie I had remuxed (which Plex does detect properly), the flags are set identically.

I'm really not sure what I'm missing here. I couldn't find anything about other people experiencing this. Anyone have any insight into what's happening?
